Do cards that give defense against minefields, such as Multiadaptive shields, and the Bajoran Interceptor, work against the Self-replicating mines? Does Damar work against them?

Yes, the self Replicating Mines count as mines for any cards that allow you to roll defense against mines.

The self-replicating mines say (in the OP instructions): "On a [Hit] or [Critical Hit] that ship sustains 1 damage to its Shields (or Hull if it has no Active Shields). If a ship is damaged in this way, it must immediately roll another attack die."

So if the first red die roll is a hit, do you immediately roll green dice for your multi-adaptive shields, and then if you evade the hit, stop rolling red dice?
Or do you first roll additional red dice until you stop rolling hits/crits (or until you reach the max 4 hits, according to OP rules) and then roll the green dice for multi-adaptive shields once, comparing against the total amount of hits on the red dice?

In the Dominion War month 1 scenario you would roll the attack die until you rolled a miss or a battle station (max 4) and then roll defense and compare against the total rolled by the mines.

If a fighter squadron overlaps the mine token does each hit that is rolled remove one token from the fighters or are all the hits considered one attack and only remove one token?

In this scenario, when a squadron overlaps a mine token the fighters will receive the damage as one attack with and can only recieve one damage from the mines per round.
