When using William T Riker, do you still need to pay the target card's cost for the Free Action?

ACTION: Discard this card to target a ship at Range 1-2. Disable the Captain or 1 [crew] Upgrade on the target ship. Place a [battle stations] Token beside your ship. If a target ship is Cloaked, flip its [cloak] Token over to its red side.

Example, would you still need to pay the Discard cost when using Deanna Troi's Action as a Free Action via William T Riker?

Yes. The only change made by William T Riker to Deanna Troi’s Action is that it is now a Free Action. You still must pay the cost of discarding her card for the action.

Wouldn't you have to discard William Riker if he was 'copying' her action? I ask this because Deanna's card says 'Discard this card..'

William T. Riker does not copy. He makes another card's ACTION free. But, the card that William T. Riker is affecting must still be disabled or discarded as required by it's text.
