If both fleets possess Jennifer Sisko, in what order does her effect take place?
If Jennifer Sisko is used to disable Jennifer Sisko, does the disabled Jennifer Sisko still get to perform her effect?

Card Text
Jennifer Sisko: Add one TECH upgrade slot to your upgrade bar. At the start of the game, after setup, target 1 enemy ship anywhere and disable up to 2 upgrades of your choice on that ship.

Furthermore, if Jennifer Sisko targets a ship that has Koss or Dispersion Field on it, would Jennifer be able to disable Koss/Dispersion Field, and then disable another upgrade?
Finally, if Jennifer Sisko targets a ship that has both Koss and Dispersion Field on it, would Jennifer be able to disable both, either, or none of these upgrades.

Additional card text
Koss: While Koss is on your ship, none of your other upgrades can be affected by your opponents.
Dispersion Field: While this card is deployed to your ship, none of your other upgrades can be affected by your opponents. In addition, you may roll full defense in spite of the presence of an opposing ship's SCAN token.

The players would activate Jennifer Sisko in order of initiative. If the first player to act disables the other player's Jennifer Sisko, the second player's Jennifer Sisko would not activate.

Yes, Jennifer Sisko may target Koss or Dispersion Field to be disabled and then disable a second upgrade.

If both of these Koss and Dispersion Field are present Jennifer Sisko would target any upgrade and the second player to could protect the upgrades using Koss or Dispersion Field. And assuming that Jennifer Sisko will target Koss and then the Dispersion Field, as they both protect the other cards. Koss and Dispersion Field will each be activated once that round to protect the other upgrade and both will be discarded.

The players would activate Jennifer Sisko in order of initiative.

So, Captain Skill is not relevant to the activation order?

Jennifer Sisko acts solely based on the players initiative. Captain Skill has no effect upon her activation.

Can you clarify this?

Since Initiative is determined per ship, it is relatively common for both players to have ships with Initiative at their ships' respective Captain Skill levels. Can you please clarify how to determine which player has initiative (as opposed to ships)?

page 21 of the Manual

Initiative When Squad Building
When using squad building rules, the ships belonging to the player
with the lowest point total at the start of the game always have
initiative. Then the ships belonging to the player with the next lowest
point total have initiative, and so on. If two or more players’ squadron
point totals are equal at the start of the game, then use the initiative
rules defined on page 18.

If one player spent fewer points than the other, that player's Jennifer goes first.

If both point totals are equal, the one on a Federation ship goes off first and so on down the Faction initiative

If both Jennifers are on ships of the same faction, roll to determine which goes off first.

Does Jennifer Sisko's ability work if she starts off on the Reinforcement Sideboard?

No, cards game text are not in effect when placed on the Reinforcement Sideboard.
