If I have a crew providing additional slots for upgrades (example: B'Elanna Torres) what happens if a effect causes me to discard that crewmember (or the Borg assimilate that crewmember)?
Can I still use these upgrades?
Also, what happens if that crewmember is disabled?

If a card provides additional upgrade icons for your ship and that card is discarded or disabled, the upgrades deployed to your ship will remain on your ship, will still be available to be used, and act as normal (including being disabled and enabled), but you may not re-deploy or trade to fill these upgrade slots.
