Can Deep Space Nine be made into a Flagship?
a. If yes, can its agility be modified by doing so?
b. If yes, can it perform an evade, if applicable?

No, Space Stations may not be made a Flagship as stated in the FAQ.

Can Deep Space 9 have an evade token placed next to it, so long as the token is not the result of an evade action? (like, for example, with Captured Intelligence, which is not an evade action)

For DS9, is there a distinction between "increasing agility" and "rolling extra defense die"? For example, the DS9 Sisko says "If your ship is in the forward firing arc of two or more ships, roll 1 extra defense die against all attacks from those ships." Would that ability work if he was captain of DS9?

Yes, cards that state increase or add to agility may not be used with Deep Space Nine. Cards that state roll extra defense die or dice would be able to be used with Deep Space Nine.

If DS9 chooses not to move, can it still activate abilities that happen after movement such as Mirok and Martok. And whatever the ruling, does it also apply the same to a ship which uses the full stop elite talent?

No, Your ship must move or rotate to activate a card ability that states “after you move”.
If you use the full stop Elite Talent you would not be able to activate any “after you move” abilities.
