The Borg Queen Admiral card from wave 8 says

"At the start of the game or if this card replaces another Captain, remove all Drone Tokens from that Captain Card and place 7 Drone Tokens on this card."

Does this mean that if the ship that the queen is on is destroyed, she moves to another friendly ship? If it doesn't mean that, then when would the Queen replace another captain?

No, The Borg Queen from wave 8 does not say anything about moving to a new ship. If the Admiral Borg Queen replaces a Captain (See the Additional Rules Card about Admirals) you would then place 7 Drone Tokens on her to indicate her Captain skill and spend on abilities. Her only abilities are stated on her card.
