If I have a Disabled Borg Captain with 4 drone tokens what is the captain skill of my ship?

The captain skill of any ship with a disabled captain is 1. Drone Tokens only tell you the current level of your Borg Captain before any modifications. When a Borg Captain is disabled the Drone Tokens only use is to be spent by other upgrades.

If I have a Disabled Borg Captain with 0 drone tokens is the captain skill of my ship still 1, even though it would otherwise be 0?

Yes, you are correct. But, please note, you may not disable your captain without using a card ability that requires your captain to be disabled.
