Ship B would not be able to take the Cloaking action on the turn its cloak token is flipped because it does not have any active shields. To take the cloaking action you must have active shields and your shields would not become active until the end phase.
Even if the cloak token is flipped to it's red side it is still considered 'cloaked' and may use the Sensor Echo action, cannot be Target Locked, receive +4 defense dice each time it defends during the combat phase, and activate upgrades and card text relevant to being cloaked. The only thing that flipping the cloak token indicates is that the token will be removes at the end of the turn.
