Advanced Cloaking:

When attacking while you are Cloaked, if there are no Auxiliary Power Tokens beside your ship, you may place an Auxiliary Power Token beside your ship before rolling any dice to keep your [CLOAK] Token from flipping to its red side.

Disruptor Pulse:

ATTACK: Disable this card to perform this attack. During the Declare Target step, target every enemy ship that is in your forward firing arc and within range and perform a separate attack against each of the target ships with this attack. This Upgrade costs +5 SP for any non-Romulan ship.

How would these two cards work together? Does the Advanced Cloaking cover all of the attacks of the Disruptor Pulse or would the ship's cloak token be turned to the red side after the second attack?

Advanced Cloaking would only be able to stop your cloak from being flipped to its red side by one attack. Disruptor Pulse makes multiple attacks each of which would affect Advanced Cloaking.
